Is there any difference between auto and manual centre consoles on a later Senator or do the levers come up in the same place?

Both exactly the same & completely interchangeable!!  The autobox surround part is removeable & replaceable with the gearlever surround.  However, the gearlever surround is a different shape on a Carlton so if you are using a Carlton GSi as a donor car then the gearlever surround from that wont fit!!
